Default Recording Guitar Tracks

I have Pro Tools MP9 running on Windows 7 64bit platform using an M Audio Keystudio for my MIDI Controller and I am using what came with the Keystudio, an M Audio Micro USB, for recording my guitar. My question is, when I record my guitar, do I need to record the direct input first and then buss the audio over to a stereo track to ad the Eleven Amp Modeling and Plug-Ins, cause I have been recording both tracks together where I can hear my guitar with distortion a click, but the final audio it off by time by just a little due to plug in latency. So which is the best way to record Guitar Tracks to prevent latency?
