I think I've really solved this problem permanantly with my mackie universal pro controller and extender. Try this. In the menu options go to setup/midi/midi beat clock...uncheck the box of the usb port that the controller is linked to.

For people getting the “Pro tools is unable to communicate with HUI..." message, try right-clicking and running pro tools as administrator. You can also right-click > properties > compatibility > run this program as administrator, in order to have it run as administrator every time you open it. I had this issue when I first purchased the MCU Pro, tried a firmware update, tried uninstalling drivers in device manager and having them reinstall, finally tried this on a whim; and it finally stopped giving me this problem. Worked fine with Cubase, this seems to be a Pro Tools issue. Good luck!
