Default Help! oper. sys. held off interrupts for too long

We had an improper shut down and the processor can't perform basic operations now. ProTools, Quicktime, I-Tunes all are affected. ProTools gives error 9092 - "The operating system held off interrupts for too long. If this occurs often, try increasing the H/W Buffer size." We ran Disk Warrior, Norton, Tech Tools, even re-installed Mac OS. Nothing works. Any ideas????

It acts like a pc when something is running in the background. Cursor is jerky. Is it possible for a program to run on Mac without showing up in the finder?
