Video jumps every second in ProTools HD 11.3

I've upgraded to ProTools 11.3 HD with HD I/O 8.8.8 and HD Sync running Yosemite 10.10.2. When I import a clients H264 video into a new session. It plays but there's a blip every second where I see an older frame of video flash in like a jump cut and then back out. This happens every second as though the frame rate was wrong. The clips play back smoothly in Quicktime 7, but have the jump when in Pro Tools. I've done this project annually for about four years, so I brought up some older video files from previous years and they all exhibit this same frame jump every second. They obviously played fine in my previous Pro Tools. Why can QT straighten this out but Protools can't. Client is coming in tomorrow so I need to get this fixed pronto. It must be something in the new video engine. Has anyone else experienced this?

OK, So converting a 20 min 1.2 gig file to DNX36 produced a 4.6 gig file. What can I do to make a good looking file a gig or less in size....like we were about to do with H264?

the smaller the file the more CPU resources are needed to reconstitute the image

I'll always run an H264 movie through Compressor to create a Basic mp4, which just strips H264 off the file. Runs MUCH better. For smaller mpegs I'll create DNxHD files...they don't take up that much space.

disabling gpu acceleration helped a lot in my case for anything other than dnxhd and prores
