They're quite different, actually.
I have them both, and use them both for different things.

I sometimes use AutoTune on BGV's that are decent already. Otherwise its Melodyne Studio. Lots of work but the results can be excellent.

Used both - I much prefer auto tune, melodyne always gave me terrible artifacts but I'm not ruling out user error!

I exhausted this a few months ago and melodyne was the winner hands down.

Depending of course whether you want the t-pain effect???

Auto tune is a largely different tool, I use Waves Tune as my primary pitch corrector but have no complaints about Melodyne.

Unless you are looking for a specific sound (aka the "T-Pain"), Melodyne has been the obvious choice for me. So much more flexibility and I've never had any problems with artifacts. Most artists can't even tell I've even used it.

Waves Tune has a much better GUI than Auto Tune in my opinion, easier to see what you are doing re: how much correction, how fast it corrects, what it corrects, etc. I have pretty much stopped using Auto Tune at this point because of that. Haven't had much experience with Melodyne.

Melodyne hands down for comprehensive and invisible results. i have tuned records that you may have heard and I know that you can not hear a computer in any of these very talented artist's voices. the other tuners mentioned are find for BGV and T-pain stuff. But being able to effect and perfect even the most subtle of vocal nuances only melodyne works for me.
