Have you double checked that any of the shortcuts native to Apple's OS haven't become enabled?

I recently had the command+spacebar shortcut stop working in Pro Tools. I checked to see if Spotlight was the culprit, but that shortcut had been disabled. It wasn't until I went through all the native keyboard shortcuts that I found command+spacebar being used by "Input Source" for switching keyboards (language). The weird part was that I only have one keyboard enabled on my system.

So, maybe it's worth taking a look to see if something else in your system is trying to use those "F" keys. I doubt that this will resolve your issue, but it's worth a try.
