update- so the EQ points below the crossovers were a little bit different for each as they got closer to the crossover points. Not the end of the world.
I spoke with Sonarworks and they essentially told me that their calibration only works when the subwoofer is daisy-chained to the stereo speakers....I informed them that is not possible in an Atmos setup.
