Close the session and open it again, Pro Tools should report "missing XX fade files", check the box that says "regenerate fade files", it should recreate them.

The easiest way is to have all files start at 00:00:00. Or, have him bounce a mix that has a click before the start of the song that you can use as a sync point. Copy the click into your guitar track...

If you're bussing everything to an audio track, your master fader lowers the output to the speakers, but won't keep you from overloading the input to the audio track where you're printing your mix.

The compressor needs the mic pre before it. You could get an RNC and RNP combo that would give you two channels, also the Focusrite Voicebox (mic pre, compressor, and some EQ in one box) is decent...
