+1 here. Restarting PT fixes it, but closing and opening a new session "breaks" it again.

Exactly. Try it- I always select all the tracks, and save copy in, check audio files, selected tracks only, main playlist only, and if the folders are collapsed, the member tracks don’t select, and...

+1 here- Archived a whole album before realizing "Save Copy In" does not include tracks within folders, unless they're expanded. Almost lost a lot of audio...
