Have you considered a BLA mod (http://www.blacklionaudio.com/digi_mbox_mod.html)? It'll put better pres in the mbox, but it doesn't change the A/D conversion.

Have you checked to see if any mute automation was written to the track unintentionally? This has happened to me a couple of times, especially when I'm writing automation with my 002.
