Default External Hard drive question

I recently upgraded to PT 11 and I have 2 glyph hard drives. One is a usb 2.0 and the other is a 3.0. They are both 1TB. I want to use one for PT and the other for samples (komplete 9 etc). What would be the best way to use these? Should I use the 3.0 drive for PT or the other way around?

I would start with USB 3 for session/audio files. USB 2 for sample files.

Wouldn't it be the reverse since USB 3 has more speed and bandwidth?

Given no other information, actually no information of any kind... I would go with the most latency/performance sensitive drive being the audio/session drive which is usually the case.

I am just trying to get the best performance for my recordings and loading my samples. I'm using a i7 4th gen with an rme babyface interface.

That is OK, sorry it was more a rhetorical comment. Nobody is likely to know enough to give you absolute advice without looking at what you are doing exactly with what plugins and sessions, basically looking at your running system. Just start with what I recommended, you can always clone both disk content to the other to experiment with if you run into problems.
