Default Bounce converts more than selected area

Computer: Mac mini 1.1
Processor: 1.83 GHz Intel core duo

Mac OSX v 10.4.7

Protools LE 7.1.1

GLYPH external HD: about 70 GB

(1) Followed "Bounce" directions . . . but
(2) Bounce process proceeds past last selected measure to the "end" of any unused space
such that a 40 second bounce ends up being 2 minutes (40 sec of sound, then 80 sec of silence)
(3) I have been able to delete the musical contents of the unwanted zone, but not the zone itself.

Question: Is this a bug? If so, is there a work-around?

I've looked thru the manual and several 2nd party books. Perhaps this is described differently than what i expect.
