Filed a support case with Avid. Thanks everyone for the help. Hopefully they can resolve it quickly.
Another unrelated (stupid) question..... With my setup, is there any harm in only turning on the omni to work on smaller sessions etc when I don't need the extra I/O? Loop sync and the extra digilink cables to other interfaces won't make any difference to the master omni if it is the only one powered on correct? Thanks

Correct. You can leave the other stuff off... But personally I'd leave stuff powered on.
Did you try a single interface only on port 2? Nothing else connected.
