I also encountered the same problem, which should have occurred after I upgraded to version 2024.6. I contacted the technical department of Waves yesterday, and they said they would contact Avid to solve the problem, not the Waves plug-in problem. I have now upgraded to version 2024.10.1, but this problem still exists!

I've contacted Waves about this issue as well Waves have said they have contacted Avid about it |

I found that only the Waves plug-in has this problem. Other plug-ins can be set normally in the common menu.

Anyone hear any updates on this? I think Waves came out with an update somewhat recently, no? Just seeing if there has been any progress. I see them go there when I'm in the session, however, I think they disappear upon opening the next session, or when quitting the program and reopening.

having this issue on 2024.6 and can't even figure out a way to delete protools preferences to see if that might fix it

Just a little update here. I talked with Waves today about another issue but brought this up to them. I told them that the favorites works in Pro Tools as long as you don't quit Pro Tools. Once you do and reopen it, your Waves Favorites are no longer there. There answer unfortunately is that "That's on Pro Tools".
SO, not sure what to make of this but thought I'd put it out there because it seems they're shifting the blame to Avid. Anybody from Avid know the scoop? This has been happening for a minute now on earlier versions of Waves and Pro Tools, at least for me from Waves 14 and Pro Tools 2024.6.
