Default Pro Tools 9 & Midi Controllers Stop Working In Middle Of Session

I have a problem with Pro Tools 9 and my midi controllers, Akai MPK Mini & Access Virus KB.

When I first open a project in Pro Tools now, I am able to use Structure Free, my MPK Mini and my drum samples to record a drum track as an audio file. But as soon as I create a new track to add another drum (I always record my drums as separate separate tracks and not one track), then my MPK mini doesn't work as a midi controller anymore, Structure Free won't respond when I use my MPK's drum pads. Restarting Pro Tools is the only way I can use my MPK again.

I thought that it was a Structure bug so I tried a 3rd party plugin (Vst to RTAS wrapped) for my drums for a new and separate project. But the exact same problem happens, it lets me record one audio track using my MPK but it quits working once I open a new track to record.

I tried switching the midi options to my Virus KB just to ensure that it wasn't a bad USB cable but my Virus KB also isn't able to play Structure Free or a 3rd party plugin as a midi controller either. I have used my Virus KB before as a midi controller for a piano plugin so I know that my midi cables that are connected to my Mbox 3 Pro are good.

Can anybody help me please?

Edit: The only way to get my MPK Mini to work again in Pro Tools is to restart Windows 7.

I bought my Firewire/eSATA external case in Korea back when the Avid website said that Firewire hard drives should be used with Pro Tools 9 and not USB hard drives. The Avid website changed it to USB hard drives and not Firewire hard drives when Pro Tools 10 was released.
