As suggested above, did you try new midi cables? Also did you try installing the Midi I/O driver again? (off the PT installer for the same version of PT as installed)

It's impossible to offer you suggestions, when you don't list exactly what you've tried.

This may sound really dumb, but check these places.

MIDI Thru in PT?
MIDI Input Filter in PT?
Local control on synths?

MIDI troubleshooting in my opinion is far worse than audio signal flow troubleshooting. Give me a busted channel strip on the console any day of the week over a buggy MIDI system.
