HD native card and Pro Tools Ultimate
Hi,
We have Pro Tools HD 10 (and a HD native PCI-e card) working on 10.6.8 at my work. We want to upgrade to 10.12.6 and Pro Tools Ultimate 2018 leaving the HD native card as is. Before buying the upgrade I installed my private Pro Tools (not ultimate) 2018 on the system and trying to choose HD native as the playback engine I got this message 'HD Native "Pro Tools Digi Link I/O License not found'. As I understand when I use normal Pro Tools software with the card I have to buy such license. But when I have the Pro Tools Ultimate 2018 - do I have to buy a separate license for it to work?

If you've had it since HD 10, you'll get a free DigiLink i/o license when you upgrade to Ultimate. Either way you need the license.
However, you cannot use HD native card with non-Ultimate (non HD for the older versions) versions of Pro Tools. Regular, vanilla Pro Tools will not work with it. So your test was still doomed to fail.
