Well - still having issues
Pro tools video export comes up with that same error

So downloaded and installed Media Composer

You still are not answering the very first question asked in this thread. Of course you can tell what format the .MOV files are in, how do you think everybody else does that? There are a huge bunch of tools like Invisor (my favorite), ffmpeg itself, or even online tools that can do this. Shutter encoder (which uses ffmpeg) itself might output this in some way, I don't know since I barely every use it. If stuck just google for basic help on this.

What *exactly* have you done? Tried converting from what exact CODEC to what exact CODECs, two suggestions were given to you try both (but also describe the CODEC format options), and then try creating an entirely new empty test session and importing the video into that? Do the most basic simple tests possible and describe stuff very clearly. Maybe share a cut/copy of the initial video online somewhere if you can.

But at a higher level I would hope you should not be stuck if exporting video from Pro Tools is having problems. Work around that, bang around the audio in Pro Tools to match the video you transcode and import and then if needed bounce just the audio and stick it back together in Shuttter encoder or just about anything else.

You can find the codec from Quicktime. Just look at the movie inspector with the video open in it. THe most basic thing.
I don't think the OP understands what we mean be .MOV is a container.

Ah yes thanks, the Quicktime inspector gadget, forgot all about it, a good place to point folks. I just find myself reaching for Invisor all the time. I did waste time messing with Shutter encoder since I thought it had a way of showing content format. And I think all I was remembering is if you show the console (right mouse click on the progress status area and select "Show Console") the source media format is listed there. Maybe a little cryptic/intimidating at first, but not too different than grabbing it directly ffmpeg. (And OK I'll fess up, would not know post video editing if it bit me on the ass, the video editor environment I feel somewhat comfortable in is Premiere Pro, used to work for Adobe... on other products).

And Angus:

If stuff is not clear try googling it and if you still don't get it just say and we'll explain. If you are going to work with video you'll need to be on top of how container files work (analogous to WAV and AIFF/AIFC audio container files) and understand a bit about all the crap folks might send you in those container files (often without understanding stuff themselves, or sometimes by mistake etc... you'll often have to sort out other folks problems).

And to be clear I'm not saying the issue(s?) here are necessarily format related, I tried as well in my first post to point to the other more general problem as well, and BScout expanded on that much more clearly. But lets just try to understand what you have and what you are doing. Or let us know if a work around of recombining audio and video outside of Pro Tools works for you.

Darryl in Shutter Encoder you can right-click on the file in the list and show Information. Tells you all the details.
