Default Timecode problem ...

When I record vocals, I normally 2 track the instrumental to save some time then go back later and track all of the music sound for sound. But today, I noticed that when I was doing this (tracking sound for sound), the more into the song I got, the more off the instrumental started sounding. What's that all about?
