Yes, what you are proposing will give you the most flexibility.

However, if you have already spent much effort getting the MIDI automation sorted out, then you could record the audio without automation, then copy the automation from the MIDI(instrument) tracks to the audio tracks.

By the same token, if the MIDI (Inst) tracks are "finished", you could save yourself some effort by just recording the audio while MIDI automation is active and be done with it.

I guess it depends on how far along you are in the process.

If you are starting from scratch (for next time), figure out ahead of time what you want to do: if a MIDI track (instrument track) is for sure going to be committed to audio, don't waste time on automation until it has been rendered to audio.

Or, copy the automation from the source track to the destination track before you bounce the instrument track, then turn automation off on the source track and set the volume fader on the source track to Odb. I also copy any inserts and sends and bypass them on the source track before the bounce unless I'm absolutely sure I want them in the final mix.
