If your windows drive craps out, you will lose the registry, and will have to reinstall everything anyway, even if the programs themselves are on a separate drive.
It is not recommended, and has been known to cause problems, to install Pro Tools and plugins to any drive other than the system drive. A much better solution, what I recommend, and what is recommended in the Quad thread, is to use True Image to backup your working system.
