Depends how long you expect to stay on a computer with PCI ports. While PCI will live for some years still in the PC world, Apple already killed it on their MoBo's some time back. If you have any plan on getting a MacPro, you'd have to change your HD cards to PCI-e (or go the chassis route) at that time. Wether that makes sense or not, depending on your upgrade plans and budget, is up to you. There's sure to be a bunch of PCI HD cards for sale, though...

PCI is a legacy port even on PC at this point.

The manufacturers sometimes throw a few PCI ports in as a courtesy for those with some older hardware.

Nothing wrong with PCI based HD cards in general but I would not buy a new PCI HD card at this point.

If you've been running a 001 you would probably be better spending the money on a Mac Pro and a newer LE interface. That way you could upgrade the Mac Pro to a newer PCIe card down the road. If you subtract the cost of the PCI to PCIe upgrade or a expansion chassis from the price of a Mac Pro its may make a lot more sense.
