Default PT not seeing Omni (HD Native) 12.6.1

I've been having a lot of issues with my PT system lately. It's started with clocking issues where the Omni would be at 44.1 but the session would be a 48khz. After a restart, this seems to be fine. This was only every couple of weeks, but now it seems to be every day.
Now, when I restart, it seems to not be able to see the Omni at all (Pro tools that is, my computer can still see it).
Avid's page suggested to delete a bunch of files and reinstall the driver. (Link) I did this yesterday, and today - the exact some probably is happening.
Is there a permanent solution to this? Or a more stable upgrade of Pro tools I should switch to?

My System:
Pro Tools HD 12.6.1
HD Driver 12.6.1
OsX Sierra 10.12.2
Mac Pro 5,1

I have not had any clocking issues with my OMNI so no help there.

Try holding down down the "N" key while starting PT ... it will either open PT or it will show a window where you can choose the omni

Is HD/Native the selected "audio engine"? If its IS, then I am as confused as you are and would probably pull the digilink cable out, inspect for bent pins and re-install(with everything shut off). If its NOT AVAILABLE, check to see that your Digilink license is on your iLok(and maybe re-sync the iLok)

And what does Digitest show? Certainly try wiggling and swapping Digilink cables.

It's not the cable as I can use the Omni when PT isn't open to play all my computer audio.
When I go into PT, It's not available for me to select. It comes good once I do the steps from the avid site (Deleting files and re-installing the driver) but this isn't something I want to do every morning.

You still need to do this:
check to see that your Digilink license is on your iLok(and maybe re-sync the iLok)
Starting with 12.5(IIRC) a Digilink asset needs to be on the iLok or no digilink-connected hardware will be found
