Default Midi in: not working inside of particular session

My midi situation is a mess. I can't get my midi controller to work in certain sessions. In other sessions it is working fine. Did I possibly turn a preference on or off by accident that I shouldn't have? This is very frustrating. Anyone else ever had this problem and know how to tackle it? By the way the midi output in the session is working, just not the midi in.
