Pro Tools TDM 6.4cs9 Update Installer (Mac OS X 10.3.2 or 10.3.4 Only) What's Fixed in Pro Tools TDM 6.4cs9? Pro Tools TDM 6.4cs9 for Mac OS X contains the following: Fixed: Intermittent Pops or Incorrect Audio when Playing a Session (Item #54406) When playing a session, occasional pops or random audio could be heard. The problem could be exacerbated by using a high Hardware Buffer setting.

I get the same pops & clicks in Mix 6.41, even though the cs-1 update also says this is addressed.
I have noticed that certain plugins or combinations of plugins make this much worse. If you are just experiencing clicks at the start and end of regions, however, you can enable a 1ms fade regions setting in the preferences.
