If you run 98/ME -> FAT32, NTFS will not be recognized.

XP supports both formats.

Ditto... I use Fat32 with my external Glyph firewire without problem in WinMe. Should be XP compatible, when I move.

If you're using XP and never plan on using 98/Me on that drive, go with NTFS... It's a tad faster, and a lot more reliable.

Is there any real proof that it's better to run NTFS?
How will PT benefit from doing so?

NTFS tad faster and more realiable? Agree with RunRun, not sure that information is correct. Mac compatibility, however might be an issue?
