There is no optical device attached to his system. The 003 is the only device, so it should not have any sync issues. I understand you are seeing the lights flashing, but does the system work? Could it just be a ghost in the machine triggering the LED's but there's really no problem? Are you connected with a straight FW400 to FW400 cable? More details might help. What exact OSX version and Pro Tools version?
