I have exactly the same issue.

I have several audio programs on my main DAW including some of the major competitors to Pro Tools. Absolutely none of the other programs change the sample rate like you are describing and I have experienced many times over. So yeah, it's an Avid issue. Every time I point out a bug they deny that they could possibly have any problems. It's aggravating and obvious that Pro Tools IS certainly without any shadow of a doubt changing the sample rate of the MOTU.

In my projects this manifests as a pitch shift of about a half step for recorded audio. The MOTU settings, as you mention, cannot be changed while a program is using the MOTU. That means that once Pro Tools decides to play with the MOTU the only thing I can do is restart the whole project and hope it works.
