Where it really matters is what sample rate you record. Using 96k "just because you can" may avoid some AD converter imperfections, and then downsampling to 48k for mixing doesn't lose quality in the audio files.

The other way around, recording 48k and then upsampling to 96k for mixing is only good if you use plugins that really work better at 96k, such as gates that sound more analog because they're not "clicking" when it opens.

But 44.1/48 I'd say best to do as few SRC as possible.
