Sample rounding issue is based on an actual math problem between samples and ticks. It's easily worked around by using an offset when looping or copy pasting regions. The other problem the OP mentions (notes shifted inside of the copy paste region) I have NEVER encountered after thousands of hours using PT MIDI.
