In my experience, an internal audio drive will always give better performance and reliability.

For external drives, it is recommended (in the Getting Started Guide) that you use a separate FireWire port for your hard drive and your 002r, but if only one is available, they instruct you to chain the drive first, then the 002r.

USB drives are not supported or recommended at all, even though some people have had luck with them. My suggestion, from experience, is to steer clear of them and stick to the recommendations.
