You'd eliminate a lot of this trouble with Sync X since it has a built-in video ref generator. You'd still have to manually set video ref format in Pro Tools > Session Setup. But, you'd avoid those...

I totally get the request to be able to use Sync X outside of Pro Tools. Are you still using the Trinity as the master clock by chance? If so, one workaround would be to send word clock to both Sync...

Yes, I agree it's odd that the fans are making noise when they did not before. Which previous version of Pro Tools were you running?

A couple of things to test with 2021.3 to see if HDX fan noise...

Yes, you'd connect Word Clock out from Sync X to Word Clock In on MTRX. Clock source for MTRX would be Word Clock. And, Dante clock master would be MTRX.
