One thing you can do, is set up the way you like the defaults to be, Q @ 2, Low Freq @ 120hz, etc. Save this as "Your Default", then set as "USer Default", then under Presets > Setting Preferences...

Redo your install. Sounds like the install went bad. Do you have a plug in folder alias on your Avid folder? If not that's the problem, look to see if you have an old Digidesign folder with plugs in...

I find clip gain useful for 2 reasons.

1) I can adjust the volume of a clip using keystrokes. Shift-cmd-up arrow goes up, down arrow goes down. Very quick to adjust a clip now.

the files in the finder, or windows explorer are one file. When it's in PT, it acts just like it always has. You aren't losing ANY functionality from PT9 to PT10.
