What would be great is if you could activate VCA spill directly from the Artist Mix unit, much like the S3, without having to have the PT Control app open! Like if you double press the select button...

I've always come across the error using a silver apollo QUAD unit, and have tried changing the playback engine to my dangerous source, or even internal speakers. Still running up agains the problem....

Good choice. Custom MBPs kick ass. Recording requirements to a second HDD went out the window with SSDs and PT caching.

I have a suped up 15" MBP i7 with 16GB RAM and a 1TB SSD and everything...

It doesn't really matter which buss you go with, right? Because the firewire HD enclosure I just bought today is FW800, so I'd use the inbuilt FW800 port for that and the PCMCIA card for the 002...

Does the 002r utilise the FW800 speed? If not I was thinking of using the EX HD on the built-in FW800 port, and using the 002r on the PCMCIA card (FW400)... What is your HD/002 port config Jfreak?

I think the way you're doing it seems fine - From what I've gathered having an external drive is better performance for recording audio, and running PTLE or applications off the system drive is ok.
