To be fair, if you move a track into a "basic" folder that's already muted, that wll inevitably also mute the track you've moved - so re-ordering tracks *can* change a mix anyway.

Yes I wouldn't want Tools re-allocated outputs without telling me but a think a pop-up could work? "Do you want to re-allocate output to routing folder?" Or would this just get incredibly annoying?...

I think a lot of people hard quantise and therefore are never really aware of the problem. (Not suggesting your collaborator does this...- just an interesting aside)

Not true. A mix balanced in mono with pan law at 6dB vs the same balance with pan law at 2.5dB will not sound the same in stereo.
