There are a lot of problems with midi and sync in PT. If your problem is about the internal syncing of the arpeggio to the protools clock check this, although it applies to Maschine it can be used...

Do check all your stereo master buses are named exactly the same and the reverb aux output is the same as the channel you are bouncing down

Try bouncing the "physical output" under the bounce...

Reveal Sound SPIRE soft synth now AAX silicon with latest 1.5.14 update, great VI glad it's made it over. Site still shows 1.5.11 but downloading AAX gets you the new update
