FWIW - Soundminer v4 will batch convert SD2 to wav or aiff and always keep the metadata and the original folder structure. It's called the mirror feature.

Soundminer imports your iTunes library directly but Fajitatone is right, had you embedded all with SM, you'd be way ahead of the game and also had the data embedded in the iTunes containers.

Yes. the '^' is not 'legal' and have you tried to check off the 'clean filenames' box in the Soundminer 3.2cs12 prefs?
That should clean it before it transfers and yo ushouldn't have that problem.

just be aware that if you let PT do the copying and converting you WILL lose all the metadata in your original files. Perhaps that is less important than keeping your unique ids.

You should never mix Soundminer versions and soundminer engines. Each one is designed for a specific version. If you put cs9 in that folder it may cause problems with alternate versions.
