If I'm understanding your post correctly, I think what you may be in search of is one of my favorite keyboard shortcuts: option-F.
This fits whatever is selected to the boundaries of the edit window...

Unless I'm misunderstanding what you mean by "phase issue," I don't think so, because I'm recording the two outputs to two separate tracks. They're never mixed.
Any other possibilities?

I want to merge paste two drum samples into the same space in the same track, but whenever I go to do it, the "merge paste" is always grayed out in the edit menu. What gives? PTF limitation?
