DigiLink cable is plugged into Primary on HD I/O <--> Port 1 on HDX. (Also test port 2 on HDX - same difference)

I don't know about bringing in iTunes audio directly into Pro Tools as you have described as I have never had a reason to do that, but I believe you need to set up the Mixer settings under Hardware...
