Just to clarify, my issues began when I updated to Sonoma. I have found workarounds for all of the issues so far.

I'm doing more work with Pro Tools and KM today, and it is broken again. I tried the prescribed fix again, twice, and it doesn't help any longer. Not sure what else to try at this point.

In my experience it is case-by-case. Different algorithms work for different things, so try them all.

Another option is to consolidate the clips into a single file, then use an Audiosuite plugin...

I'm pretty certain that there's no way to do with with the built-in Batch Rename, but like Rich said, it's pretty easy to do with Keyboard Maestro.

Another option is to import the original tempo map on a per cue basis as needed. As long as you don't have any tracks in Tick mode it won't move any clips when you bring in the new map.
