I believe you can also adjust the levels of the pres in the hardware menu. maybe you can just control pads i dont remember

in protools le, inputs 3-8 are adjustable in software. the only adjustments available for inputs 1&2 are low cut filters.

What kinda signals are you recording ?

Last week I was recording an acoustic guitar with an AKG SE300B+CK93 capsule on digi mic input 1 and a Neumann TLM103 on input 2. It was a nylon string and I had my gains set to around 12-o'clock->2-o'clock with no pad - it looks kinda wrong (I was thinking man that's a lot of gain) but it sounded fine so I trusted my ears.

There's no calibrations on the gain pots so it's hard to tell where the unity point is but from memory even doing guide vocals straight in with a beta58 I had my gains un-padded around 12-o'clock.

I've been recording at pretty low volumes at home with an sm58 and a Neumann km140. I had to turn the gainnob on the sm58 to max and i was still not even close to going red on the meters. Are the pres on the digi not so powerful or is it something else? except recording at a higher volume yes.

the gain offered by the 001 mic pre's is about the same as most low to mid range desks and outboard pre-amps. remember that the SM58 is a dynamic microphone and therefore not as sensitive as the KM140.

I was recording electric guitar, micing the amp. On the neumann I also had the gain turned almost all the way up. It is pretty odd.
