I am sure it will work, but it will perhaps look a little weird and perhaps the actual physical fit in the dock is not going to be perfect, but the software will work.

I think you might have a kind of disconnect between the physical knobs and the equivalent parameter values that are displayed on the iPad. With a full sized iPad, the parameter value should be nicely aligned next to the knob that is controlling it. Probably not the case with a mini.
