Preferences being lost on restart

For some reason my Preferences keep disappearing when I restart my machine. The recent session history goes missing also. I've tried trashing databases and the preferences manually without solving the issue.

I'm running 10.3 with a 003.

I've also noticed the same thing when I've used a clients Native Omni set up.

Anyone else experienced this or know how to fix it?
