AVID is conservative when it comes to features that improves workflow, and that approach I could defend IF it also came with great stability and less bugs.
But it's not.
What options are you selecting when you commit? You should select "Selected Tracks, not "Edit Selection", if you want to commit all the clips on the timeline. And make sure Consolidate Clips is unchecked. You should also check Render Automation: Volume and Pan, if you want any volume and pan automation on the Aux committed.

Do you have any reverb or time based effects applied? Pro Tools calculates the in and out points based on a level threshold, so as not to cutoff reverb tails, etc. There is also probably a fixed minimum gap length, similar to Min Strip Duration in the Strip Silence window (but not adjustable).

1. Edit/mix as desired
2. Make markers "Chapter 1 Start" & "Chapter 1 End"
3. Click start, shift-click end, off-line bounce (wav & MP3 & include bounce in session just to check it)
4. Repeat for other chapters

I bet you could program a macro in Keyboard Maestro that would do this pretty easily; put the cursor at the start, tell it how many clips you've got, then let it chew through them selecting each one and committing or btd. I haven't tried it but it seems doable, and if it's something you do a lot of might be worth the time to program. Also worth looking at Soundflow for this sort of thing.
