I just upgraded to 8.0.4 and the only VI missing for me was the full version of Structure.All I did when that happened was just install the latest Structure update and it returned.If your missing Xpand,Boom and all the other stock VI's then that doesn't make sense.You do mean the stock VI's correct?
If not just re-install the VI plugs and not their sample content(which could be many dvd's).......their content should still be on your drive.

When you got the dialog of what to install did you check the
"A.I.R. Creative Collection Plug-ins" box?
