My midi green lights were not registering any midi (input/output) activity on my 003

My midi green lights were not registering any (input/output) on my 003Rack until reading a post regarding right clicking on my PRO TOOLS icon and selecting USE AS ADMINISTRATOR; now the midi features work but some files shifted upon reopening my session...any suggestions, please? Thanks!
