Start Pro Tools and hold down the N key on you keyboard.
This will open up the "Playback Engine" under "Current Engine" make sure your MOTU is selected.

I just setup Protools 10.0.1 with a MOTU 896HMk3 Hybrid via Firewire800 last night and after loading the software from the CD included with the interface (for the cue mix driver) and figuring out how to turn on phantom power for the channel (press and hold the gain knob), it worked as expected.

I used it for a live recording session (vocal group with backing tracks previously recorded) and it worked fine.

I'll be honest and say that, to my ears, the Focusrite Liquid Saffire 56 sounds better. It was more open and clear sounding than the MOTU 896Mk3. Come to think about it even my Digi002R sounds better. I might have to play around with the onboard DSP settings on the unit or via the software.

Going back to the original question, I have been successful with Protools (10) and MOTU interfaces. It uses the same drivers for Protools 9 so I expect that it will work with Protools 9 too.
