I just upgraded to El Capitan (I realize I shouldn't) and now I can't import any audio. It just gives me the following error.

Could not complete the Import Audio command because Assertion in "/Volumes/Development/151228/ProTools/NewFileLibs/Cfd/MacBuild/../MacOS/Cfd_ImportAudioDialogMacOS.mm", line 559.

I have updated to 11.3.1 (seems to be as far as I can go right now)...any suggestions?

None of those seemed to work. hmmm...

I did not reinstall PT11 yet though.

Ok, uninstalled PT11 and reinstalled; no change

Any other ideas?

I would just go back to the last drive image with the previous OS, and give it a try.
