Not sure if this is an identical issue, but I got my v9 plugins back on line after contact Waves support. I emailed, then after a day of not hearing from them I called and got help shortly thereafter.
Below is the info I received. Not sure if I can include hyperlinks from the email here, so pls contact Waves support and/or visit the site if you need further assistance. Good luck. This issue basically cost me 1.5 days of work, so hopefully it'll help you get up and running quickly. Cheers, Paul ps. I'm on Sierra, and PT 12.8.1. With Waves v9, 10 and 11 plugs. From Waves: "I suggest a complete removal and re-installation of Waves V9 can only be installed from a legacy downloaded offline installer as instructed below : First, uninstall: Launch Waves Central. Go to the Settings page in the bottom left corner. Under Maintenance, look for Uninstall and click the drop-down menu. Check mark all the available version entries. Once done, go to Applications and remove the Waves folder and Central application. In Finder, click on the Go menu while holding down [Alt/Option], click on Library > Preferences and send the Waves Preferences to the trash. In the same Library folder go to Caches and send the Waves folder to the trash. Go to Macintosh HD > Library > Preferences and send the Waves Preferences folder to the trash. Go to Macintosh HD > Library > Application Support and send the Waves folder to the trash. Delete any WaveShell files you find in the following locations (if exist): Mac HD > Library > Audio > Plugins > Components Mac HD > Library > Audio > Plugins > VST Mac HD > Library > Audio > Plugins > VST3 Mac HD > Library > Application Support > Digidesign > Plugins Mac HD > Library > Application Support > Avid > Audio > Plug-Ins Mac HD > Library > Audio > Plugins > WPAPI Now to re-install V11: Download and install Central. Run Central and log in. Go to the Install Products page in the top left corner. Under My Products, check mark the products you wish to install. If your licenses are not activated, you can choose a device to activate to when installation finishes under Target Device for Licenses. If your licenses are already activated, click Install on the bottom right. Install V10 Quit any host application. Launch Waves Central. Go to the Install Products page. Go to the All Products tab, search for the product and check-mark it. Make sure you've selected the V10 entry. Click Install in the summary column. Install V9 Quit any host application. Download the v.9.92 Offline Installer for Mac. Unzip the folder to your downloads folder. Launch Waves Central and click on the Offline Installer page. Under Install From an Offline Installer, click Browse. When prompted, highlight the Waves- 24.5.18 folder on your desktop and click Select folder/Open. Checkmark the products you wish to install. Click Install. " |

The new Central does have a few problem solving tools in the Settings tab itself. You can clear the cache, reinstall and a couple of other things. I suggest trying that first, if you haven’t already.
Perhaps it’s even worth using Central to Uninstall, then verify that your AAX folder is clear of “shells” then reinstall again. Conflicting shells can actually mess things up for you, at this way you can rule it out. Short of that, contact Support. They’re usually quite timely. |

I had a similar issue with most V9 plugins disappearing (whether AAX, VST, or AU–I think due to installing Waves Central 11.0.50 and a V11 plugin, Berzerk.) I'm on PT 12.8.2 OSX 10.12.6. This got all AAX and VST plugins working for me again:
