This is what I did when I updated from High Sierra to Mojave on my 2013 trash can. I made a big list of all the apps, plug ins, updates, etc. and reinstalled EVERYTHING from the ground up. It took a whole weekend. There were unexpected issues that made it more painful than I had hoped, but having it all work means it was worth it!

This is where I say that Migration Assistant can save you a lot of time, provided you don't migrate applications, because PT wil not handle that.
